Ninja dude, in most anime the women ninja are powerful but always seem to have a weakspot. And it always seems to be with the clothes.

I disagree.

I think animal girls can mop the floor with both ninja and samurai girls.

Now, to look at this logically we have to decide upon the forum of the battle. Night battle, lots of shadows Ninja no doubt. Middle of a field during a pitched battle, then the story gets harder. You have to look at the indivuidual triangin of each, Ninja are usually trained to be experts of most every weapong, but styling more towards assain type. Samurai are basically there to walay a small city.
My vote, the ninja even in the pitched battle situation due to the smokescreens style diversions which would allow him to gain advantage. Also there is the thing where the samurai train for physical prowess and agility. whereas the nija focus more on the senses and what is around them giving them and advantage to use their prowess and agility to more effect.

What it all boils down to, the individual. and beside, ninjas look cooler.

In most anime the girl is the over confident/whiny fighter while the guy is the cool, and more skiled one. Even Suzuka got her but kicked by Gene because she lost her shirt.
